Make the package a django module and the flask package a subpackage that can be used as a template to create a temporary version with injected values, and made executeable with pyinstaller, then downloadable with a django view, to make it available on the setups from the web interface. Make a django model that holds the infos regarding which setup holds which configurations, etc, so that the editing can be done directly in django for greater "maintainability" of the setup code integration with alyx. the setup codes themselves sill remain out of django's reach, only the integration layer , AKA middle man is part of django with this addon
